how does it seperate in the game ??  or do u choose to fly the star drive or choose to fly the saucer???

The Saucer and Stardrive sections are independant ships. the whole thing together is yet another ship. So it is three seperate ships.

I want to see the saucer go warp, that would rock...hehe
