episode 12 of season 3 at the end of the episode you can see the back of the enterprise and there someting that look like shuttle bay door, or is it cargo bay door? also in episode 1 or 2 of season 3 you can still see missile, the ship was refit to fire photonic torpedo so what the do with the missile then?

Its possible they are backups in case they run out of Photonic Torpedoes.
But I pretty much missed the first few episodes of season 3.

Oh, I was being facetious.
Those missiles were pretty useless; though it did scare off a couple of Nausicans, but that's about it. I missed the episode in which they surprised an Klingon attacker with a newfangled photonic torpedo... by blowing him up.
Although, you could mount all sorts of nasties on the tips of those missiles, I imagine...
But I wonder, if this is a long term deep space mission, they've got to turn back to Jupiter to get more torpedoes and stuff?
