...or it's probably my fault.
Was trying to test something in-game, only to get the good old unhandled exception message, you know, the one that says this:
Unhandled Exception! in Version 1.01 Build 534

Awww...did you miss'im? Me neither.
Now I was just going to test some hardpoints, so nothing extravagant has changed software-wise...buuuut....
I changed my graphics card to a Radeon 1650 (from the default Xpress 200) late last year, though SFC worked fine on it as I recall. As I was able to play skirmishes afterward.
I more recently changed my monitor to an LCD Flatron L222WT. Could it be the combination of both that's preventing SFC3 from working?
Another possiblilty is telling Spybot to toggle ati2evxx startup entry off. I've been getting into that habit lately because all of my games seem to run better without it, and it's generally a nuisance memory-wise. Could it be required by SFC3? Everything else (BC, Half-Life, ect.) works just fine.

No.. you need to clear the *.x files from the model folders and then delete the *.cache files from the scripts folder and delete any saved games. When you launch the game again, it will re-cache the models when they load into mission and the game will create new cache files for the scripts.
Also on the game EXE file, you a check mark into "Disable Visual Themes" under the compatibility tab (right click on EXE, select Properties, Click on Compatibility, put in check mark, click OK.

Is your game patched to v534b?
if not then you will either need to patch it (with AV turned off) and repeat steps in first post..
Or you can install the DirectX 9 fix file v1.00 and 1.01 Activision Beta Patch
Also state which OS you are running on.. If Vista, there may be problems.. also check your error logs.. the ship you modded may not be working correctly and as such will crash the game..
Also Driver Version is important.. you may not be using the catalyst control center, but your driver version itself could be causingthe problem.. try rolling back a version..
Also check for XP or Vista hot fixes for your Vid Card.. Usually they are posted near the Drivers selection page or the vid card selection page.. some drivers may require a MS hotfix.
Also try lowering your color (16, 24 bit, or even 256K) or screen resolution and turn off the Vid Card Advanced controls.. run the card on Use Game Settings mode.
